Why Skylights Leak and How They're Repaired

Skylights bring in light, and occasionally water. Most skylight leaks are not from the glass itself but from the flashing and seals around it.
Failed flashing
The metal flashing around a skylight directs water around it. If it was installed poorly or has rusted, water gets in at the sides or top of the frame.
Cracked seals and glazing
Seals between the glass and frame dry out in Texas heat. Hail can also crack plastic domes or glazing.
Leak or condensation?
Water that appears in cool weather without rain may be condensation from humid indoor air. Leaks show up during or right after rain.
Repair or replace?
If the skylight is old or damaged, replacing it during a roof replacement is usually best, since the flashing can be done properly at the same time.

Questions, Answered
Sometimes, but if the flashing is the cause, it needs to be replaced, not just caulked.
If you no longer want it, a roofer can remove it and deck over the opening during replacement.
